Can an altinator die from siting too long? electrical probs :(

I was working on may car the last 2 months putting in a new fuel tank. I had unhooked the battery too. Car ran fine when it went into the garage, (apart from the tank leaking)... it started the first time I cranked it, the idle was pretty bad tho and it eventually just cut out (lights were dim, no radio). I took my other cars battery and it worked like a charm, drove it for an hour and again the lights went dim, radio turned off etc... does anyone know how the altinator would have died for just siting for 2 months? could it be my voltage regulator?
