DEFINITELY balanced together. I accidentally pulled mine apart once on an old e30 I had and it was never the same lol.
Technically, they are always assembled with the flanges "square" to each other, so there are only two directions it could be on, but in my experience they are often assembled one or two splines off, then balanced. I never did get that shaft balanced 100%.
