Were you running a waste spark setup with the GM coil pack? and what type of crank sensor input were you using with it?
I'm using MS II v3.0 with my turbo setup and I wanted to use GM coil pack instead of ford EDIS6.

looks sweet, you should try cleanin up the wiring near the firewall and maybe reroute the oil feed for the turbo a bit. Looks nice though, you ever post vids of that big ol' turbo in action?
