Yeah the holes shouldn't be threaded otherwise it wouldn't tighten up properly.

If you can get a machine shop to skim it down a few tenths of a mm or so, it probably wouldn't hurt the alignment of anything, nor compromise its strength.

As for the oil, how does the main seal look? Is it just as dirty as the flywheel?
