Is your ECU chipped/modified?

I know this is possible on certain VW/Audi's to have the MAF disabled/bypassed on tuned ECU's and to run on default maps.

It shouldn't be at zero. Which wires did you test?

I wouldn't trust OBDII scanner. Take a multimeter and read directly from the HFM.
But yes, if there is a hole in your HFM, you need a new one.
